I am having trouble understanding the different functional annotation report display options.
Let's say, I paste a UNIPROT_ID list of proteins for which I would like to do a GO functional analysis and KEGG pathway enrichment, select the identifier, define the gene list and click submit. Under "annotation summary results" I then select GO_TERM (BP, CC, MF-DIRECT) and Pathway (KEGG Pathway). I can now choose three types of report display: clustering, table and chart.
If the aim of my analysis, for example, is to see how many proteins from my list are enriched in a pathway and how many proteins are enriched in GO_CC functional annotation group, do i choose "functional annotation clustering" or "functional annotation chart"? I thought that "functional annotation clustering" was the right way to go but I saw that some of my proteins from my list were not mentioned in the obtained clusters and I found these proteins under the "not clustered" section. Can I include the GO and KEGG Pathway results from the not clustered section into my analysis or is it better to select "functional annotation chart" where I can see all the proteins from my list?
